How do you set the timeout to queries in Heidi for an ms sql?

Timeout settings are part of your SQL server setup and have nothing to do with HeidiSQL. See documentation on MSSQL.

I tried the same queries on LinqPad and had no timeout problems despite the queries still running longer than the time HeidiSQL took to timeout so I don't see how this could be the case
