Export dropped source database.

Not sure how or why this could happen, but here is the sequence of events that happened. I used Heidisql to connect to my production server and I selected a database to export to .sql file. I checked that add-drop-database checkbox. I run the export but notice that all tables are reporting an error ("unknown database"). "Huh? Thats weird", I thought. But then I looked on the source server and indeed the database was dropped.

Oh, that's not the normal case, of course. That "[ ] Drop database" option is only meant for the *target* stream, which was an sql file as you said.

Could it be your database was dropped behind your back by somebody else?

Doubtful. I connected, selected the DB, and ran the export. Something would have happened between connect and export which leaves a very small window. This is a server which only I have access to (at least I hope).

I'm very confused, mostly because I use heidi to export all the time and nothing like this has ever happened.

The only way to drop a source database in that HeidiSQL dialog would be to export to the same server, checking the "Drop database" checkbox and press "Run". But the dialog does not offer to export to the same session as the source session. So, this is only possible if you have a second session for the same server. Finally you said that you selected "Single sql file", so it is impossible to happen that way. I have no clue.
